First of all some mention of my source material. There are some wonderful tutorials on the WWW and one of them is a concise set of instructions for taking your custom skins, eyes and hairs and making them default. I'd love to link you directly to it (but that's plain rude) so, go to The Bogsims Institute and look under Tutorials, it's not that hard to spot.

The way eyes work in your game is even more simple than skins. There are 5 levels of recessive/dominance in Sims 2 eyes;
0 Custom Eyes
1 eg EA Brown & EA Dark Blue
2 eg EA Light Blue & EA Grey
3 unused recessive a
4 unused recessive b
A Sim will display/use the most dominant eye colour that they possess. If both the eye genes they possess are of equal number they could display either one.
